Frequently Asked Questions(FAQs)

1.
When I search with my mRNA/gene or miRNA of interest, TarMir 1.0 returns no results ?

The obvious reason is that no miRNA-mRNA target has been predicted so far (maybe because the miRNA or transcript is a very recently discovered one) or has not yet been experimentally validated (applicable to Tarbase predictions). Assuming this is a ‘false-negative’ prediction, such a ‘no result’ might be due to several reasons. If you have chosen a very stringent cut-off percentage to get only the top predictions across servers, then the common or shared targets option might not yield any results. This reflects the inherent non-redundancy in predictions from different servers. However, if no results are obtained from any individual server for a gene transcript (mRNA), it could be that our database doesn’t recognize the input. However, the latter case happens only in rare cases.

2.
Does TarMiR 1.0 provide its own miRNA-target data? If not what is the source of the integrated database underlying TarMiR 1.0 ?

TarMiR 1.0 does not have its own algorithm for miRNA-target prediction. As acknowledged, all data integrated into TarMiR 1.0 arises from the following miRNA target prediction servers- TargetScan, PicTar, DIANA Micro-T, EIMMo, EMBL, Miranda, miBRIDGE, Microcosm, PITA and TarBase.

3.
Are there restrictions to the use of results from TarMiR 1.0 ?

TarMir can be accessed freely for academic use. The result files in TarMiR can also be downloaded for academic use. Commercial use of the data in TarMiR requires might require permission from the curators or authors of the database from which data was derived. Therefore, we do not claim ownership of the data in TarMiR 1.0, only its organization and features.

4.
It takes too long for TarMiR 1.0 to return my results !

TarMiR 1.0 contains a large database. For retrieving information for long lists of miRNAs and/or mRNAs, longer times may be required. For querying TarMiR 1.0 with larger lists (> 10 items), please use the appropriate option which will results e-mail notification of completed job (with a link to results)

5.
When I select some species, certain server options are automatically disabled. How can I obtain target predictions for my miRNA from the disabled servers ?

Not all servers provide pre-computed miRNA target lists for all the four species covered by TarMiR 1.0. A disabled option in TarMir 1.0 usually means that target prediction for the species of your choice is not offered by that server.
